Richie Boswarva and Chris Stammers will continue to take charge of first team affairs beginning with Saturday's Emirates FA Cup game against FC United of Manchester.
On his departure, Doran said: "My time as manager of Bootle has come to an end. Taking the job in 2013 was an immensely proud moment for myself and I have enjoyed every minute. My ultimate ambition after securing promotion from step 6 to 5 as a player in 2009 was to help in any way I could to ensure promotion to step 4, luckily enough I have been able to contribute to the clubs promotion to the Northern Premier League.
"I feel that I have given everything I have to this club in the last 15 years and from 2013 I have given even more in my efforts to try and secure promotion as manager and grow the club as well loved and used community asset.
"My association with the club will never end, but I feel now from a managerial point of view I have given all I can. I wanted to complete the season and solidify our position in the league but in reality I think the time is right to allow someone else to build the next chapter of the club. After eight years intensive work and lots of personal sacrifice I have decided my time as manager is over.
"I’d like to thank everyone for their hard work particularly Richie Boswarva who has supported me all the way."
